are there any negative effects on the MAF sensor itself in the long run?

I have this same setup.

Make sure you have a A/F guage. The reason the car runs smoother is because the MSP has A LOT of boost leaks which cause the MAF to report more air to the ECU then what ACTUALLY is fed to the TB. Result is that the ECU enrichens the air mix which causes loss in power during boost.

The flash that the dealerships did corrects the timing but it did not solve the underlying problem.

By moving the MAF, it is reporting exactly how much air is getting to the throttle body itself. This essentially nullifies the boost leaks.

Now for the drawbacks that I have experienced on my cranky MSP:

For reasons that I cannot explain, the mix was lean. It did not detonate but it was lean enough to cause my plugs' pocelein to turn brown from the heat. To combat this, I had to step down to a colder plug.

Finally, you should re-evalute your boost. Beleive it or not, with the MAF in the TB pipe, I actually make good power with 8lbs of boost vs. 10. Does 10 lbs give me more power... sure.

But for some reason, it was not as beneifical to me (vs. 8 lbs) with the MAF in the TB pipe as it was in the intake pipes.... go figure!
