leaky car help

im having a major leak problem in my car. it only happens when it rains hard ill have a puddle of water in the floor board up front (usually on drivers side) and both wheel wells in the trunk will fill up. the seal around the trunk is fine and the roof is fine so its not either of those. is there a problem with these cars that i dont know about? it has been wrecked in the front and rear but it doesnt make sense that its the front floor board and the trunk. its so bad that everything from the carpet and what ever is under neath that will have to be replaced this summer due to it being rotted out. can anybody point me in a direction to get started?
 
It sounds like the weather striping either needs to be replaced or something's tweaked and its not sealing properly. Best way to find out is to see where it's leaking. Maybe go to the manual car wash and spray around the door/truck and see where its dripping down from.
 
On the drivers side behind the bumper there is a vent. Silicone around it and a few flaps and all of my trunk problems stopped. I did it on the outside and inside
 
Just an update on this I pulled all the carpet and everything out Saturday a good bit of rust I might add. The previous owner must have had the same problem a lot ofyellow bondo? In the trunk already I took an entire tube of silicone and went over all of that smoothed it out with a putty knife and got the top half of the vent its rained 3 days thisweek and no water in the front floor boards :) I also pulled the drain plugs out of the passenger side wheel weel and where the spare tire sits
