Taking them off completely will give you more perfect results. However, it's a really big hassle and takes more time. The results you get when you leave them on are not bad at all, and really, who's going to look that close at your calipers anyway? Once the wheels are back on, you can barely see them. It's just nice to have that little flash of color in there. I wouldn't bother taking them off, especially if there's the risk that you might not put them back on properly. That's just my opinion.
