Auto Express driver and passenger windows

I have a weird problem, A few weeks ago I was driving with my family to dinner when my sirius radio displayed "UPDATING CHANNELS".. This process lasted about 30 minutes and afterwords, I had some missing channels that I was able to get before. I called sirius and they were no help at all. I was told by the Sirius rep to take the car to the dealership to have it reset. This past weekend, I disconnected the (-) terminal from my battery and now my up/down express windows don't work anymore.. Has anyone seen a problem like this? If so, what did you do to fix it??

If the negative battery cable is disconnected or the power window system power supply fuse is removed, the initial setting is reset and the auto up/down and two-step down operation are disabled. To restore:
1-Turn the ignition switch to the ON position
2-Press the switch of each window and fully open the door glass.
3-Pull the switch of each window to the manual-up position to fully close the door glass, and keep holding the switch up at the position for apprx 2 sec
