I can't exactly account for your results but I'll try to give an explanation of what might be happening. On my car, I have run with both a modified OEM system and an AEM Short Ram intake. The modified OEM maintains the Helmholtz resonator. With the AEM, I clearly had better top end response and the engine seemed to rev up more freely and quickly. however, it was also more sluggish off the line and did not rev up as quickly in the low rpm range. For everyday driveability, flexibility and low speed punch, I preferred the OEM to the SRI.
In your case, removal of the inlet tract before the air box may make your system behave more like an AEM or Injen by removing some of the restriction to air flow but I would think this would only benefit the top end. The fact that you can spin your tires now suggests this. I'm surprised you haven't noticed a reduction in low end torque, however, and I frankly can't account for that.
