Duplicating Keys

Final verdict, a duplicate cut key is of little use.

Unless your wife kicks you out of the house into the garage and you forget the advanced key. At least you can sit in the 9, listen to the radio, and run down her battery.

This question is to anyone, but I guess to ceric in particular, since he is providing most of the information.

If both auxiliary key and the keyCard have the same RFID embedded in them, would they count as "2" keys, for the purpose of the 2-key+new-key self-programming?

No. The keycard and metal key have the same RFID. Your second set that came with the new CX9 should have a different RFID.
As mentioned before, it requires TWO RFIDs so that not anyone who have access to your keycard can duplicate another one.
This makes it more secure than a traditional metal key.
 
Follow-up question.

Here's a hypothetical situation. I damage/lose the main body portion of the advanced key remote, but still have the metal key. I buy a replacement (without the metal key) from eBay, etc.
How does one program just the remote portion (assume that I still have another complete advanced key). If I understand correctly, the self-programming requires inserting the metal key, turning the ignition to START, etc... And this procedure adds the RFID to the ECU's memory. But the RFID of the replacement remote body will not match the original metal key's RFID...
