One thing to keep in mind, while researching this I have found there were a couple of different types of AWRs made. It seems the main difference is how the pipes were run from the engine to the collector (on some, the 2-3 pipes were run closer to the radiator, on other the 1-4 pipes). I have not found any note of anyone else running into the problem that I have. From the lack of response on this and other forums I am not sure of how many people are running this header.
I wrote to AWR and asked them in case this was something they provided for when the header was sold new (I am at least the third owner of mine). Tony was very prompt in responding and said they could try to modify it for me if I wanted. He recommended using some header wrap tape and/or stainless sheathing on the radiator hose. After looking closely today and taking some measurements, I am going to try either getting a new hose that will have bends that will allow it more clearance, or cut the stock hose and insert a section of pipe that will accomplish the same thing. The stock hose has an unnecessary kink which is what puts it too close to the pipe. For now I put my previous setup in, when I have some time to spare I'll take the car out of service, pull the hose and take it to a parts store to see what I can come up with.
