The coils, wires, plugs, intake leaks, dirty egr or idle solenoid are the first level of things most likely to cause a problem like yours that I can think of.

i'm not touching the idle solenoid...heard too many ppl had them fall apart on them.... too expensive...i dont trust myself w/ that unless someone has a very detailed how-to. the egr i may do today, not sure yet, depends on how things go.

I had a K&N intake on my S10 and I overoiled the filter and the oil ended up on my mass airflow sensor which caused some driveability problems. Might be something to look at.

hm.... my friend oiled it for me too..... have to look at that. what did you have to do to fix it?

well i changed the spark plugs and the pcv valve and the shifter doesnt vibrate quite as much.... when the butterfly fell off (recall for previous dates the car was made) it was racked around and it appears to have damaged one of the plugs...so i changed them and it helped marginally. still idles at the second tach though, not sure if that's normal or not. didnt have time to clean the egr because i helped my friend do the rear motor mount on his MS3. hopefully do that soon...it doesnt really fluctuate much, it idles at the 2nd tach and occasionally fluctuates btwn the 1st and 3rd but nothing major...

I'm having a similar problem. I have yet to clean the egr which might be the source of our problems.

yea...does your idle fluctuate a lot? like from 500-2500 and back down? mine isnt doing that so i'm not sure if its the egr or not...it idles around the 2nd tach and occasionally jumps around btwn the 1st tach and 3 or 4th tach...but it doesnt ever fluctuate above 1000....

If your car is idling at the 2nd mark then that is about right ~700rpm is where mine idles at. sounds like you fixed the problem for the most part.

i replaced the MAF...it wasnt cheap i think it was like $100 bucks, but it was a totally different vehicle manufacturer, couldnt tell you what a protege MAF costs. The good news is they can be cleaned i think...my wifes old hyundai was throwing a MAF code and the shop we took it to cleaned it which fixed the problem (wish i had known that when mine was malfuctioning). I would maybe soak/spray it with solvent and reinstall. Be careful, the working part is a small filiment of wire that cannot be damaged. In my s10, the sensor had visible grimy residue on it, if yours looks the same then it might be a possibility.
