Noise after replacing transmission

Hi, I recently picked up an 02 Protege5 that had no 4th gear and barely had 3rd. I picked up a junkyard transmission with about 85k on it and just finished putting it all together. As soon as I started the car I heard this buzzing noise coming from the engine area. I listened around and it sounds like its coming from the tranny. When I press the gas the buzzing gets louder. When I shift between the gears it gets quieter in every gear except P and N. I drove it around the neighborhood and it drives just fine and pulled it back in the garage and the noise was going away a little bit as the engine idled lower. I don't remember this noise prior to transmission removal, I want to make sure I didn't do anything wrong.

I did replace the transmission filter and put about 5-5.5 quarts of new fluid back in. I started with 4 quarts and brought it up between the two cold marks.

5.5 seems a little excessive. i think the guide i followed said 3 was enough... but does the sound go away when you put your foot on the clutch? if so you prob have a bad input shaft bearing. considering it was a junkyard pull i wouldnt worry about it. just drive it til it blows up, rebuild the other one.
 
Sorry forgot to specify it was an automatic. The tranny comes with a 3 month warranty and I had to turn the old one in for a core charge.
 
Could be a problem where the torque converter engages the pump. When you mate them, you should be able to rotate the converter freely before you put the bolts in, and you should be able to move the converter in and out slightly.
 
How would I know? I didn't try rotating the converter much, only a little bit back and forth to make sure it was seated all of the way. It moved just fine to align the bolts.
