I think this #8 is the breather and the line you spotted earlier is also a breather. They work as one in and one out? In any case both end should have check valve. The one ended higher has to be the inlet. In Unobtanium's case, it could be the #8 outlet breather check valve failed and let water in.
 
IIRC... front diff was fairly close to spec and is also very easy to change. The back is a little more challenging.
 
I've never been one to off-road crossing creeks much... occasionally with my ATVs and Wrangler but now launching the boat time-to-time with CX-5 does give me pause with this lower vent. That being said I can easily launch boat with the rear tires not getting wet. I'll post some pics of the vent part when I get it. I may need to Dremel it a little and fasten a run of vinyl tubing to it and up through the plug hole for the spare tire.
 
On my truck, there is a breather mod that is available to folks that take their vehicles into deep waters. Pretty much its a rubber hose and fitting that moves the breather into the truck bed area behind the wheel well or into the gas cap area. Could probably do something similar for the CX-5 this situation.

Not sure if its in the CX-5 owners manual or not, but with any activity that involves submerging the vehicle in deep water, it is suggested that the diff fluid be inspected or changed in case moisture has gotten into it.
 
That breather I posted about appears to intersect an area outside of the diff fluid where the coupling motor attaches to diff. Perhaps enough heat is generated it needs an area to expand as well.

It is possible to touch as Unobtanium mentioned... it is a tight spot and will take some time to get out... perhaps spare I have on order will shed light on best way to extend this breather. If this can be reasonably extended water intrusion potential will be significantly mitigated. Should Mazda have vented further up? Sure... doubtful they had off-road plans for this rig when in development though.
