Does anyone else have an issue where the car idles particularly low and feels like it's bogging a little? Sometimes mine will settle as low as an indicated 600-500 rpms and I can feel the motor being not thrilled about it. Is there a dealer reflash to correct this?
 
mines got over 22k on it now, and i find it even drops below 1k on the idle sometimes... i thought that was just normal!!

Mine does this too, but only when it's been left outside overnight in the freezing weather
 
650 is what mazda says at the service manual for 1.5 and little higher for the 1.3 MT models.
I dont remember what is the normal idle speed of the AT models.
 
i just find when i idle @ 600-650 it shudders and seems like it wants to stall... most car's ive had in the past idle @ 1000-1250.

650rpm for the Mz2 is far from being stalled.
Maybe your car have a problem :(

Because also my father's 2001 1.8L Mondeo MK3 idles at about 750 rpm with no problem

Yeah no car made in the last 25 years would have an idle that high without there being a problem or modified heads/cam/ports. Most usually run between 750-850. My 2 idles between 650-675 as indicated by my scanner
 
And a higher idle speed than is necessary simply wastes fuel...so I think that manufacturers have gone to some lengths to decrease idle speed to boost the "city" fuel mileage.
