First off I have the fs engine manual and have read through it the pictures are a little vague can someone talk me through the shimming of the valves with the head off the car do the lobes need to be straight up? Any help on this would be greatly appreciated and possibly some pictures of the procedure

You want the tallest point of the lobe to be up straight in-line with the valve. So you don't necessarily want it "straight up" but straight up in-line with the valve. http://www.mazdabg.com/ftp-uploads/Mazda/--Repair%20Instructions--/323,%20626,%20929,%20Miata,%20Millenia,%20MX3,%20MX6,%20Protege,%20RX-7/7920maz.htm#7920CH03_Valve_Lash.htm
Refer to the first picture in that link to see exactly what I mean.
Then, as far as the process goes with the head off, you just line up the cam lobe for each valve and use your feeler gauge to test the clearance by placing the gauge on top of the bucket and under the cam lobe.
The clearance should be within 0.08-0.01 inches.
Hope this helps!
