Alarm upgrade question

Like everyone else I have the stock OEM alarm but I want to upgrade to an aftermarket. I guess the most common alarms that I'd be looking at are made by Directech (they make Viper, Python, Clifford, Avital, Hornet, etc., etc.) The alarm ECU looks similar, but are the connectors the same? Would it be a plug and play, would I splice the wires from the old alarm to the new one or would I have to remove all alarm wiring and use the wires on the new alarm for hook up? I'm not asking whether or not it's possible, obviously you can do it any way, I just want to know what's the easiest/most common route. I'll have to route wires and get an actuator for the trunk since I'll probably want keyless trunk, and also looking for a 2-way alarm.

You would have to completely bypass the stock alarm, you don't have to remove it from the car but you mine as well. It most definitely will not be plug and play.
