tranny mount?? need help

Hello people. Im new here and i would like to say i love it! Great forum. Now. I have a 2000 es and i decided to drive my car in a flood and my injen cai became a drinking straw for a very thirsty engine. Long story short i bought a new engine and tranny. Japanese version or "jdm" motor went well had to change valve cover crankshaft pulley and some sensors. Easy peezy but then i realized the tranny i bought was slightly different than the one that was in there originally. This is were i stand there like an idiot scratching my head. The tranny mount part that attaches to the actually tranny (not to the car) was slightly different the new one had two studs poping up one sitting slightly higher than the other. My existing tranny had three all soting flat what is this tranny and how can i make it fit? The jdm tranny is identical

Can you remove the old transmission bracket (with the three holes) from the old transmission, and attach it to the new transmission? Can you drill new holes in the old bracket allow it to line up with the new transmission's two bolts?
 
All three studs on the original tranny sit flat. As for the jdm tranny one of the two studs is slightly raised. Like in the picture above. So you prolly can drill new holes but it wont sit flush with the tranny. Wich will make it really hard to attach it to the tranny mount.? Im assuming both trannys are the f25mr so why are they different?? Idk headache.
