tranny going in-to safe mode i think

OK here the problem ... I'm trying to resolve a problem that happened last week ... i was driving from s.f to l.a to go and visit my mom. 3 hours in the road the cars' lights blink out and came on within a sec. (inside light and headlights) ,at the same time of the blink ,the tranny went it to safe mode .(auto. tranny) and there wasn't any throttle responce when i pressed the gas pedal. i notice that the car thru me the C.E.L and my battey light as-well. from the point of the blink till the check C.E.L and battery light came off was a period of 3sec. .. Well that wasn't the last time cause later on (20-25min) the same thing happened except it lasted a little bit long (5 sec. or so) and just started to repeat its self minutes apart from each other till i just thought it wasn't drivable.
i Left my car at a rest area and came back the next day to tow my car to L.A . when i got home i still had the C.E.L i disconnected my battery and and secure all my relays . connected everything back and the C.E.L came of of course . i drove it again and nothing was happening anymore . So NOW I'M Confuse .
i left my car in L.A at my moms home and flew back the bay area. now this weekend I'm going back to L.A and i just want any input before i try and bring it back..


stuff that i had on why this incident happened :
heater , aftermarket head-deck (will anything off the deck cause a problem like this ? lets say strip wire touching something its no suppose to be touching?)
