MSP motor, tranny, and suspension swap to regular protege

Ok so i just acquired a totalled MSP, i have a 2.0L 2002 protege and have completely taken apart the MSP, dropped the sub frame and the engine and tranny are out the rear suspesion is out, and ive left the the MSP a bare frame. I I just finished swapping rear suspensions, and have almost removed my N/A engine and tranny but i now have a few questions. Do i need to swap wiring harnesses? or is it as simple as just switching the ecu's? I also have a 255 walboro fuel pump and a uni chip. the uni chip isnt an issue but in switching out the fuel pumps, the walboro is to large to put the top plastic clip on that holds it in place. the harness for it and filter clip in fine but without having that top cap on will my fuel pump not just drop out into the tank? Is the package i ordered from corksport missing something or am i just missing something. If any one can lend some knowledge id be ever so greatful.
