I have a few odd symptoms and i was hoping some one could help me out with some ideas on what the problem could be.
I have a Manual 2003.5 Protege5 2.0, with the 626 intake manifold and AEM intake. Otherwise stock.

It has been happening for the last few months and didn't start out of the blue it progressively is getting worse.
Also an interesting bit of data is that when my spark plugs were on there way out(pre-maturely after 2 years) it was the same symptoms just 3x worse.
I greatly will appreciate any ones guesses, i think its my alternator.
-Rough idle gets worse after long drives.
-Low start up amps.
-I lose power when engaging the clutch at 1,000rpms(during rough idea time).
-Engaging clutch at 1,500rpms keeps it moving with minimal power loss, and even better at 2,000rpms.
-I can feel it miss fire sometimes while accelerating in 3,000+rpms.
-OBDII reads random misfire, and o2 sensor in pre-cat is below threshold.
-After driving on the highway at about 3,000rpms in cruise control, for about 10 minutes or so. When i go to accelorate at the next stop light at 1,000rpms it doesnt seem to missfire as often.
