How hot do headers get? If i were to spray them with 1000 deg clear coat would I be safe? Same question for the valve cover.

You don't have headers on your car. You have an exhaust manifold. If you use anything besides a professional ceramic coat, it will flake off. The valve cover is ok though.

What if I just sand the exhaust manifold down so that its smooth and shiny? I just want to make it look nice.

Yeah, you can just polish it. Several people have done it. Just go buy a dremmel and some mothers mag and aluminum polish.
