Its the same touch up process whether it comes in pen, tiny jar, big jar, etc.
your not doing a large area, but little chips, therefore priming is unecessary. The paint pens we have at hyundai have a clearcoat side, so yes, you can clear it, wetsand it, and compound and polish.
