You have to swap windage trays (the lower engine block piece thats aluminum) between auto and manual. The bellhousing to transmission mating isnt the same between the 2.
So auto engine in a manual just requires swapping the windage tray and oil pan assembly (means you have to create a new gasket for tray to block, and oil pan to tray) and also swap the intake manifolds and the exhaust manifolds onto the new host engine. And if you have anything on top of the valve cover like an MP3 does, you need to reuse your old valve cover.
And finally the passenger side block to mount bracket needs to be swapped, as the auto uses different mounts. So windage trays (lower engine block pieces and oil pan), and the passenger side mount bracket (the piece that bolts to the actual engine block itself that the mount connects to. Dont forget to do this. Your mount wont work if you dont.
Ive done this swap personally from a protege ES auto to a 01 Mp3 manual. I have firsthand experience in doing this.
