I am looking for a cheap option to address the "temporarily misplaced key" problem we have where I don't necessarily need the full keyless fob and valet (which my dealer is quoting near $500 incl. programming!). I really only need the physical key for these few times and I see versions of the key on eBay but for slightly older CX-9 models and nothing for 2012. Is it the case that the new 2012 keyless system requires a transponder that needs to be programmed in BOTH the fob and the valet key?
Does keyless remote *and* valet key both include a transponder?

I'll answer this portion: The only difference between a 2008 advanced keyless aux key and a 2012 aux key is the shape of the plastic head on the key. The difference between the 2008 advanced keyless card and the 2012 fob is an entirely different fcc ID# and physical design of the fob.

To get a third AUX key, you can order a chipped, key blank from Jason at Montgomery Mazda (onlinemazdaparts.com) for $24.94 plus shipping (see here).

If you provide your VIN number when ordering, he'll cut the key for you. After you receive it, you will need to program the car to recognize the new key:
NOTE: This procedure requires the two chipped keys that came with the car. If you only have one key, the registration of a new key must be done at the dealer (I have also heard of locksmiths who can "clone" the RFID in the one good key to a new key, but that key would be sold by the locksmith).
First, identify the three metal programmable keys. Numbers 1 and 2 are the metal keys that come with the car. Number 3 is the new metal key to be registered.
Assure that the AKE fobs are away from the car during this procedure, so that they do not influence the starting system.
A. Launch Programming Mode
1. Turn the ignition switch to the ON position using key 1.
2. After verifying that the key-shaped security light illuminates for approximately 3 seconds and turns off, turn the ignition switch to the LOCK position within approximately 5 seconds using key 1.
3. Remove key 1.
4. Turn the ignition switch to the ON position using key 2.
5. After verifying that the security light illuminates for approximately 3 seconds and turns off, turn the ignition switch to the LOCK position within approximately 5 seconds using key 2.
6. Remove key 2.
B. Perform Additional Key Programming
1. Turn the ignition switch to the ON position using key 3.
2. Verify that the security light illuminates for approximately 3 seconds and then turns off.
3. Remove key 3.
C. Verify Key Programming Is Correct
1. Verify that the engine can start and run for approximately 5 seconds or more using all the registered keys. Wait 5 seconds or more before starting the engine using the next key.
IF SO, you're done.
IF NOT, repeat and try again, precisely following the procedure.

Cutting is free of charge. There is a place to put your VIN when in the online order page.
I would call just to make sure you get the right part. For cars with AKE (aka "SMART KEYLESS"), the key must be the one that will fit in the ignition when the plastic turn knob is removed. A standard chipped key won't go all the way in.

I see the place to order the VIN now that I created an account. So the RFID chip is only in the head of the key and not the FOB correct?
If this is true I see no point in buying a third FOB unless I lost one, as the third spare key will have the programming code entered in it after the procedure is done that was posed above.

Correct.
It's the car that gets the programming, actually. The new key RFID needs to be registered in the ECU.
The third key gives you the peace of mind that if you ever lose a key, it won't be such an expensive proposition to make another.
Also, you can use it for valet parking without having to give them your fob.
