Help! Shift link bolt prob

I just bought a rebuilt transmission that is in great shape with 74,000 miles on it. Everything looks good, but they cut the shifter linkage rod off the car it was originally on, and did not remove the bolt/nut from the shifter link rod. Figures... The last thing I want to do is damage the linkage. Is there a way I can remove the linkage from the internals?? Someone please help me.
