flashing pcm? does it work?

I have a 98 protege 5sp. 1.8L with no charge i narrowed it down to the pcm? ? Because i reset the pcm by pulling off the negative battery cable and holding in the brake for a minute. Hooked up the cable and it started charging again but it didn't last but maybe 10 minutes? So i checked around on the options i had i checked on used ones and really no luck seems like its a common problem because they where all been sold around here? ?! So i found out that i can get it reflashed so my question is does that always work? ?? Thanks guys!
 
Ecu's don't really go bad. You could have an issue with your alternator , when you reset the ecu it takes it time for it to figure everything out
 
I did have the alternator tested it showed it was good!?? So i checked the battery to and all the wiring and grounds. Then when i reset the ecu it started chairing again for about 10 minutes of so? Then it went right back to not charging again. So yesterday i tried to reset it again and it wouldn't reset! !?? So could the ecu be bad? Or... could it be something else causing it to not charge? ?? Thank
 
Well i just bought a used ecu i installed it still no charge! !!! Anybody got any ideas what i could try next? ?? Thanks for any help
