If anything happens to the headlight wiring, ballasts, etc. due to the install - no warranty coverage on affected components.
Motor Mount inserts...can't think off the top of my head what that might affect. I think they're pretty safe.
If you have the dealership install the CAI, you have no worries. (A relationship with your service writer or service manager could get you around any problems you encounter with a self-install)
Suspension (springs / struts / shocks). The only components I can think of off hand that would be affected by this are suspension bushings and strut top-mount bushings and that's far-fetched. Just know that if you have a failure related to any of that, you're gonna get grief.
A shortshifter basically increases the speed at which gears are engaged when you move the shifter. This can increase the stress on synchronizers. If you have a synch failure and have a SS installed, there's likely going to be a warranty issue. Bashing? If there are clear signs of abuse, there will also be issues.
