Very weird problem, HELP!!!!

I live in AZ, we had horrible rain and flooding this morning. Driving to work I got caught in some very deep water. The engine never stalled but was stressed due to the exhaust being under water. After making it out of the water, the car ran fine and I made it to work no problem.

Got in my car after work, drove to a gas station to refuel and the engine started to run extremely rough. Then the CEL came on steady then started to flash. I limped it home and once I was in my neighborhood the car died and would not start. The engine cranks but the CEL is no longer on. Also, when the ignition is on the temp gauge shows all the way hot even though the engine is not. My neighbor and I hooked up his OBDII module and the computer in the car will not link to the module. The OBD module does work because we checked it on 2 different cars. We also checked the spark and there is none. Now the engine cranks and will not start. Please HELP!!!

Check your fuses, some of them are blown probably the engine and cig lighter fuse.
 
If the temp gauge is pegged to hot one or more fuses are blown. That or the fuse box or ECU have shorted out.
 
Uh OH! That's not what I wanted to hear. If it IS the ECU, how much will a new one run? Also, will the non turbo Protege work? (I highly doubt it)

Must be an MSP ECU but don't get ahead of yourself find the problem first don't jump to conclusions.
 
Water can be a problem- causes electrical problems down the road. I'm not a mechanic or anything but there could be shorts in expected places from migration or still-wet electrical parts. Had a 626 that I forced through waist high water and had continual problems with lighting after that (other cars that stopped never made it through the water so I was lucky). Good luck man.
 
Anyone found a solution for this problem? Someone is supposed to come pick my car up tomorrow to purchase and it did some hard cranking due to the cold and than I noticed the temp is pegged on mine now. I check the engine fuse in the car and replaced still no good. It first did this a day or two ago and when I got in today it didn't do it for a little bit and cranked and almost fired now its back to pegged.
Any ideas!? I need this fixed ASAP.

I've pulled the main relay and unplugged battery and problem seems to have gone away. Now when I turn the key you do not hear the fuel pump and the car will not turn over. Is this another relay issue or is this the alarm?
