Unpleasant noise from the tranny, thoughts?

I backed out the driveway the other day (the car was fully warmed up, I was home for a few minutes and headed back out). I stopped, threw it into neutral, set the brake, and jumped out to check the mail. While out in front of the car I heard an unpleasant sort of grinding/crunching sound from inside the engine compartment. Popped the hood and it was clearly coming from the tranny. I can't be positive but I would say it was from the area where the gear selector shaft is inserted. It stopped as I stood there, and it hasn't come back. The car runs fine. The only thing that has happened was that on the way home prior to this, I missed a shift going into fifth. When I say missed, I don't mean I hit a different gear, I mean my feet were moving faster than my hands and I started letting the clutch up too soon so I ground fifth a bit. All the gears are fine, or least work, the thing shifts the same as it used too but that noise has me, understandably, I think, a little freaked. The car is due to go in for a reflash/fuel pump replacement, so I suppose I can have them check it out, but short of dismantling the transmission to inspect for broken pieces, what can they do, especially if it seems to be working? I suppose I could just get it officially on record that something weird happened in the event it needs work later on.
