I heard that the top one is for 5spd and the second pic is for auto. Is that true ? I went to protege5online.com and saw the AEM they are selling which is the first picture but it didn't say if its for AT or MT. Anyone got some answers ?

You got the answer in your questions, because you have the exact facts :)

Top is 5 speed and bottom is AT :D

I know not sure if thats my answer in my question. Coz I went to couple of website showing the top intake and not saying if its for AT or MT.

Hmmm,... I'm assuming the piping doesn't proceed below the chasis but just stops within the engine bay for you to classify both to be a SRI? The picture isn't clear enough for me to tell, so sorry for assuming. Although, AEM and Injen for many other car makes and models classify their products different for CAI's with various intake paths to the throttle body, meaning just because the intake doesn't protrude into the fender well doesn't necessary mean the manufacurer doesn't call it a CAI....so that was my automatic assumption given both to be AEM as you stated. Anyway, just a though to assist your problem...Peace!

There are 2 different intakes for an automatic or manual. If you take a trip to their site, they have 2 separate part numbers listed.
