Transmission Issues

This is my first post on here so excuse my absence of knowledge.

Anyways,
I have 2007 MZ3, manual transmission, 60k miles. My check engine light came on a few months ago so I took it to a shop to have it fixed. I told them to go over everything just to make sure. They fixed the engine issue and said I needed my left engine mount replaced. They replaced that and I left the shop with what felt like a new car. It sounded great and rode great. Now, a few months later, I am having issues accelerating When I am starting from a stop, when I release the clutch and accelerate, there is a strong shuttering or vibration and a slight hesitation. It makes a weird, loud vibrating sound too. Is this a cause of the transmission mount or a cracked egr pipe? I still have a manufacturers warranty and an extended warranty, but the dealership is such a hassle to deal with that I would rather get some opinions before I take it to another shop. Thank you for any input!
 
what you should do, is find a shop that does a free diagnostic check, and have them look at it before you take it to the dealer.
 
I was planning on that, but I never have time to do anything. I was hoping someone had an idea about what was going wrong. Thanks though! I will be doing that soon enough.
