umm ... Read all the instructions before starting.
1. Get some serious patience.
2. Pull the stock harnesses (4) out of the ecu.
3. Plug SB PNP harnesses into the ecu - they are all keyed, if you f*ck it up you shouldn't be modding your car
4. Plug the stock harnesses into SB PNP.
5. Mount SB PNP safely somewhere under the dash (might want to plan this one out before even starting).
6. Mount SB itself
7. Connect the harness from PNP to SB.
8. (optional) Route the switch and light thingies into the small storage compartment next to your left knee. Use a small drill and some wrenches.
TA-DAAA You are all done.
Also, I'd strongly recommend looking for more detailed instructions with pictures on m.a.z.d.a.6.c.l.u.b (i guess people hate it here...), especially for mounting ideas. In the MS6 section they have a list of all the how-tos. Very helpful.
