Advanced keys no longer work

Hi all,
I have a 2008 CX-9 Grand Touring. The lock/unlock on my advanced keys seem to no longer work. (I have 3 keys but only tested 2. The 3rd is in my wife's purse. If I go messing around trying to find it I know I'll wake her) Pressing the buttons on the remote don't do anything. Sometimes though I noticed that the remote will flash the red led. (When I am not doing anything with it)

I can still use the physical key to unlock the car doors. I also can start the car with the advanced key in my possession. (No need to use the physical key). Also, if I have the key on me and I hit the unlock/lock black button on the door the car gives me the same beeping sound you get when the vehicle is running and you walk away with the key on you.

Also I noticed that the security light is flashing when the car is turned off. (Not sure I've noticed whether it did this before)

Any thoughts?

So, you tried pressing the lock unlock button on the driver door, passenger door and the rear hatch? If you only tried the driver door, and both keys don't work with the door button, but do work when you press the fob button, it would sound like the door sensor went bad. It's definitely not the fob battery, since you can start the car. But I can't see the door sensor in both doors and the hatch going bad simultaneously.
 
I haven't tried the rear. Tried both driver and passenger doors. The key fob buttons don't work at all. I also tried replacing a battery in one of the remotes.
 
For archival purposes.....I ended up going to the dealer for replace the BCM. I was able to purchase the part from the dealer wholesale. (Dealers pretty much give every shop a 20% discount....high volume shops can get 25%)

I was charged 2 hours labor and $300 for the BCM.
