Also, If I upgrade my clutch pref. Exedy stage2 if/when it comes out, and I still have a synchron problem, and the dealer sees I have an aftermarket clutch, can that void my warrenty on my trans?

You can, but the synchros have to do more work, so technically speaking they will sustain more wear.
On a brand new vehicle you may not notice any symptoms of wear for a long time; however, long-term this may not be good.
I think it's just about the extent to which you are willing to go in order to treat your car well! Like I said, some transmissions are very robust and will do the job reliably regardless of how you treat them. The Protege transmission is crap, so I want to make it last the longest.
Also, watch any circuit race where they show the guy actually driving, you'll see that he's double-clutching on every downshift.
