I have an 02 protege 5 manual transmission. I have recently replaced wheel bearings (both front) cv shaft (driver front) both lower control arms, ALL motor and transmission mounts. It also has had a full transmission flush less then 100 miles ago.

The problem: I have a loud rattling behind the dash and in my shifter. I originally thought it was the transmission mount located in front of the fire wall since I could see wear and tear and the one on front on transmission was worse. So I replaced every mount. Well... the rattling and vibration is still there. Any ideals how to torder narrow it down to what's wrong? No I don't take my car to the shop, I've been screwed over too many times since I'm a female.
 
I have the same year you do and actually done the same fixes. I,however, I installed the AWR polyurethane bushings and new motor mounts, Corksport brass shifter bushings and polyurethane shift arm stabilizer bushings, so needless to say I get vibrations a lot.

Are the replacement components stock or aftermarket/performance parts? Also check to see if the heat shield just above the shifter is maybe loose or completely not connected and is rattling on the shifter.

Is it difficult to shift? Do you have to really jam the shifter into first when taking off?

How is the car at idle? Rough, smooth? Do you get the vibration through the dash at all speeds? Or a specific speed or range of speeds?

Oh, whoops, I just reread your title...vibration when engaging clutch....so my initial thoughts are THROWOUT Bearing....any kind of bearing will send vibrations through the motor and then into the cabin of the car...not to mention the throwout bearing is on the driver side of the car. Not sure how to narrow it down without hearing or driving the car. My gut is telling me throwout bearing. Depending upon how hard the car was driven/beaten on a throwout makes sense...hopefully more forum members will chime in withe their two cents. I am continuously amazed at the knowledge base...we will solve this problem
 
I've only replaced with factory parts, the few times I've used after market in this car, it caused a mess of trouble. They wear out too quick. I've dropped around 4k in the car since I got it two years ago.

I'll check that shield, intermittently it's difficult to shift, mainly after the car is warm. I don't really have to jam it in there, it's just stiff.

I drove the car to work last night, which its now rattling at idle and at consistent speeds 40 to 50 mph. Also in deceleration.
