Find a Body shop that has a Shark measuring unit and they can tell if the unibody is out of wack, if a good alignment doesn't help!

Personally I would go with a CAI and a RMM first then AP and HDFP, get more fun sooner with no issues then start to add, fule pump IS IMPORTANT if your going to mod as has been typical on this site!

If you have car on lift and reach over and get your hand on the bracket while someone is moving suspension you will be able to feel movement at the bracket. Just replace them!

I would take the oil filler cap off and check the timeing chain and see how much play is in it, if a lot I would hold a long scew driver to the valve cover next to the oil fill and listen for chain slap as someone revs the engine lightly, if it is loose your looking at a $1000 repair by a shop...

You can try Autozone or another parts supplie or freindr and see if their scan tool connect, might not want to go to Mazda if still under warranty with a AP map loaded (they will probably charge you $100+ just to try!)? CD shouldn't be connected other than may have some multiple wires damaged...

Yes there is a toe adjustment that could affect your car pulling and bring on excessive tire wear, I would suggest you not try and adjust it without being on an alignment machine. Find an alignment shop in your area the has the latest John Bean or Hunter 3 D alignment machine and they can set...
