I've got a B&M short shifter. will it fit fine with it...meaning, will there be any gaps or fitment issues while still using the stock knob?

Yes the boot will work with the B&M. However because that shifter doesn't have a shoulder to hold up the boot like the stock shifter does it may slide down the shaft slightly over time.
