Spark!?!?

Hey, i was wondering if anyone could help me with this. My car as some of you know it has the rear mounted turbo on it and it seems like ever since i put the turbo on it it has been running bad. But i have narrowed down the problem, i think. I hooked up a timing light to check the sparkplugs and i noticed when i reach 3500 rpm my timing light goes out and shows no spark on the two wires. But i checked it on my moms mitsubishi galant and it showed spark till 6500. But my car keeps running like its not losing spark. This is in neutral in the driveway. But when i get it on the road it starts losing power at 4000 rpm and trys to stall on me. If anyone has any clue please let me know. I own an 02 protege es 2.0 With a rear mounted trubo. Thanks

Also i just changed the spark plugs to the ngk iridiums and they are gapped correctly.
 
any ems? how much boost? just curious to help narrow down problems!!

No i dont have any ems. I did put the msp ecu in it though. And it will even do it when i turn the boost controller all the way down so i dont think it has anything to do with the boost or turbo.
 
Does anyone have any clues? Just something to point me in the right direction so i can figure this thing out?
 
The ecu cuts spark when you hit boost? I cant think of anything else. All the individual parts are proven to be a ble to do there job. Are you running a map clap like you should be? (go to flyin miata now to buy one)
