Rough Engine Part 2 (HELP PLEASE!!!)

2008 Mazda cx9 grand touring
Looking for any last suggestions before I spend tons of money at a dealer or mechanic. So my engine is running really rough shaking the whole car the check engine light is on and the codes say it is running lean in cylinder 4, and miss firing in cylinder 4. I have switched the coils to see if the check engine light would go to another cylinder, replaced all 6 spark plugs, the Phelum gaskets, replaced all of the Boots and springs for the coils, and replaced the mass airflow sensor. Any other suggestions I am out of them, live in New York and was planning to drive it to Florida on Friday. Any suggestions would be a huge help. Its a 2008 CX-9 Grand Touring

Just curious, did you buy this car new or used? If you bought new have you kept up the maintenance? if you bought used do you know the history of the vehicle?
 
I purchased it used from the dealer that it Originated from I have had it almost a year now and have had no issues until recently. I have also put almost 20k miles on it sense I purchased it, it now has 86k on it. I do not know the specifics on it other than that. It all started 2 days after I replaced the front break pads and put a K&N drop in filter in. I have sense replaced the K&N with a stock paper filter thinking maybe it was the oil from the K&N.
 
For something like this i would take it to the dealer. I only take my car to an indy for simple stuff like brakes, oil changes, tie rods, bolt on stuff only. This requires a specialized scan tool and only the dealer has the car specific scan tool.
 
You said you replaced the boots and springs for the coils, why not just replace the coils? The manual states to replace the spark plugs at the 60K mark, but if you have to take the plenum off anyways, might as well replace coils in the back at least as the front ones are very easy to get to. This will save you time and heart ache. My wife's rig is due for spark plug replacement, and I will replace the plugs in all cylinders and very least replace the coils in the back. As they are kind of spendy (approx. $100 on Rock Auto).
 
We replacing the filter, did you accidentally unhook anything or make any holes in the intake tubing?
 
Just ordered a fuel injector today. I just want to make sure I replace the right one I have researched it and have come up with 2 different variations as to where the 4th cylinder is. One says if you are facing the engine from the front it is the one all the way to the left and in the front and the other says it is in the center and in the front. Does anyone know for sure? It is the 2008 with the V in the VIN. Thank you
 
Its probably the front 1st or 2nd(middle) injector. If not sure. Try removing the connector while running and see if there is a difference or use stethoscope to here the ticking of the injectors. Ticking should change when connector is removed but youll still here ticking that will resonate from the other injectors.
 
The variation that says "if you are facing the engine from the front it is the one all the way to the left and in the front" is correct (at least for 2012). The bank nearest the firewall (rear bank) is numbered 1 to 3 from left to right when viewing from the front of the vehicle. The front bank is numbered 4-6 from left to right.
