Radio buttons not working after installing sub and amp

Hey guys,

I just installed my aftermarket sub and amp in my 2005 mazda6 hatch and the sub is working fine, but half of the buttons on my radio dont work. I dont know if it has something to do with disconnecting the battery or what. None of the functions of the 6 radio station buttons work or the temperature or clock setting buttons work. but the load CD button works but not the eject. The FM1,Sirius, and AM buttons work but not the CD button. I just dont get it. I just bought this car and wanted to hook up a nice stereo system but now I have a mess! Please Help! Did you perhaps forget to attach or knock one of the connectors loose when putting everything back together? Did you disconnect the battery when doing your work?

I did disconnect the battery and I thought that might have something to do with it but I couldnt find a reset in the manual or anywhere online. I am going to unplug everything from the amp tonight and see if it goes back to normal. I think it may be that I dont have a proper ground for the amp. I just tapped into Bose ground from the amp. I just dont know though. I am going to check all the wire harnesses as well. I dont want to have to take it to a dealership and get ripped off cause I cant figure out what is wrong with it.
