Protege quit on highway.

Mazda Protege 2001 LX
Wife was driving car and it died. 2001 Protege LX, 2 liter, automatic, 56K miles. Towed home and replaced fuel pump. Started car and got a code for crankshaft position sensor that I could not reset. Replaced CPU(ECM) and was able to reset code. Engine will start after a couple of seconds cranking. Engine is slightly slow to respond to gas pedal when cold, when warmed up engine is slower to respond and also tries to backfire. I have measured vacuum and have 18 1/2 inches when cold and 20 1/2 inches when warmed up. I have cleaned EGR valve and confirmed proper resistance for the EGR coil, inspected MAF sensor- no carbon or dirt buildup. Engine runs quietly but I cannot drive it since it tries to backfire.
