Injen Intake and rust proofing

I am about to take our MP3 into krown to have the car resprayed, since I first got it done I have added a Injen intake with a splash guard. I am concerned that the K&N filter on the intake may get sprayed with the rust proof stuff and screw it up. Should I remove the intake first ?
