HELP Protege5 Misfire

I have a few odd symptoms and i was hoping some one could help me out with some ideas on what the problem could be.
I have a Manual 2003.5 Protege5 2.0, with the 626 intake manifold and AEM intake. Otherwise stock.

-Occasional rough idle.​
-Rough idle gets worse after long drives.​
-Low start up amps.​
-I lose power when engaging the clutch at 1,000rpms(during rough idea time).​
-Engaging clutch at 1,500rpms keeps it moving with minimal power loss, and even better at 2,000rpms.​
-I can feel it miss fire sometimes while accelerating in 3,000+rpms.​
-OBDII reads random misfire, and o2 sensor in pre-cat is below threshold.​
-After driving on the highway at about 3,000rpms in cruise control, for about 10 minutes or so. When i go to accelorate at the next stop light at 1,000rpms it doesnt seem to missfire as often.​

It has been happening for the last few months and didn't start out of the blue it progressively is getting worse.

Also an interesting bit of data is that when my spark plugs were on there way out(pre-maturely after only 2 years of use) it was the same symptoms just 3x worse. I feel like i should get the best spark plugs out there, as a potential easy fix.

I greatly will appreciate any ones guesses, i think its my alternator.

The 626 manifold without the VTCS is what is causing the crappy idle, especially on cold starts. New NGK plugs, coils, coil boots and wires and maybe clean the EGR, MAF and IAC sensors and you should be good to go.
