Emissions Problems

My MSP has a emanage piggyback. The problem I am having is recently I took my car to get tested for emissions and they were unable to get any readings. They told me that all the codes got reset and I would have to put some miles on it so that the factory ECU could do its thing. I thought about unplugging the emanage ECU to help out. Does anyone know if at all the e-manage would affect the factory ECU? I know that the e-manage is controlling a number of things but I thought that the factory ECU would still be working along with it. The other thing that I could think of is maybe the previous owner had a different chip put in the factory ECU. I am probably going to take it apart today and take a look at it.
If anyone has had this or a similar problem like this, any help would be greatly appreciated.

What state you located in? Is it just a readiness check or tailpipe check too? My guess is that the ecu power gets interupted everytime you turn your key off resulting in a loss of readiness monitors. Not at all familiar with the way the emanage is wired in so I'm shootin' from the hip.......
 
Oh ya- don't bother looking in the stock ecu for a "chip" that may be causing your problems. No performance chips/flashes availiable for our rides.
 
Emissions problems

I put over 100 miles on the car and it still had the same problem. I was lucky that the guy who was doing the test chose to strap it down and run the test on the rollers. The car passed fine checking it this way. From what he told me starting next year they will not be able to this. Not being familiar with the e-manage I wasnt sure if it was keeping the stock ECU from working properly. Maybe it is being reset everytime I turn the car off. Eitherway I am releived this time. I have 2 years to try to figure it out. Thanks alot for the input. By the way I live in CT.
