Replaced Moonroof Question

2007 Mazda 3i Touring
So, as my signature says, my Mazda 3 was crushed by a tree in December. The majourity of the repairs were done back in December, but I've been having issues with the car since then. It's been back to the shop that fixed it twice (one recommended by my insurance company - which I will never do again). Finally I was able to talk the insurance company into letting me take it tot he dealership for the final (I hope) repairs. Some damage done to it from the other shop when they repaired it and some other part replacement.

The majour thing I am concerned with is my moonroof. They had to replace the roof, the moonroof, the front windshield and all the glass on the passenger side, as well as the front passenger door. When they replaced my moonroof, it leaked. I took it to a dealership and paid out of pocket to have it re-sealed and the headliner ripped out and looked at. They said it had been leaking for awhile (this was in March ... repairs were done in December, so could have been up to 4 months). Took it back to the shop it was repaired at and they said they found nothing.

Got it back into the dealership and they are ripping it apart again ... but what concerns me more is that the rubber around the moonroof glass itself has developed two bumps. These bumps are there all the time and never go away. They are more prominent if I've had the moonroof open and just closed it, but no matter what you can still see them even if it's been days since I have opened it. This has never happened in any of my other cars and it concerns me that a bad seal is imminent.

I'm worried because of a few things. My insurance company will not keep forking out the money to fix it forever and I'm allergic to everything ... if my moonroof starts leaking again, I'll be perpetually sick again, as I was a few months ago when it was leaking before.

Anyone have this happen? Anyone had their moonroof replaced with this same issue or not? Anyone have these bumps in their roof seal with or without an issue?
 
I live in the desert but on the rare occasion it does rain, I've never had a problem. I'm surprised the car was not totalled

I'm surprised too .... they've paid out much more than they would have compared to if they were to have totalled it out in beginning.
