Weird Clicking and Smell..

So i put my stock air box back on and reflashed to my stock map on my AP. After doing that, driving home tonight the car smelled a little funny.. i popped the hood and put my head near the turbo and heard a low pitch clicking noise separate from the regular one you hear. and also a funny smell that was almost "hot" you could say.
Any one have any ideas? Maybe some kind of hose got pinched?.. i have no idea.. but i'm worried about my turbo.
