Does anyone knoe what the plug with two green wires on the front of the transmission pointing towards the front of the car is??? and there is also one near the starter on the transmission as well.

I think that's the vehicle speed sensor but I'm not sure.

Try doing an image search or part search on Autozone or Rockauto and see if their supplied image matches the sensor on the transmission.

One is the reverse switch and the other is the neutral switch, I may be wrong but I believe the reverse switch is the one on the front of the trans.

I have not received any messages. I figured one was reverse, what does a neutral switch do?

Do you know where i can find the wiring diagram for the car. Everything came back together, still no differential but i have a final mystery plug. I have googled a couple but was wondering if you knew of any clear ones.

There are only three plugs on the trans, one is on the front which should be the reverse switch to tell the ECU the car is in reverse and switch the backup lights on. There is a switch on the back to tell the ECU the car is in neutral, and there is a dummy plug on top of the trans near the back for the speed sensor on lesser model Proteges that the mazdaspeeds do not use. The harness plugs into the dummy plug but there are no terminals in it.
