2015 GT - Replacing the entire Bose system

So I have just become a CX-5 owner. Got a good deal on a 2015 GT and said what the heck. It has the stock Bose system with no nav.

The infotainment system has to go. The head unit is worse than bad.

Is there a downside to just pulling the head unit and bose amp and installing all aftermarket stuff? I'm pretty sure that the dash speakers are tweeters and the front doors are woofers, so I'd have to use some kind of crossover here. No biggie. I also know that I'll lose some of the setup controls for the lights, wipers, etc when I remove the head unit. I'm pretty sure that I can add that functionality by creating an interface to the canbus myself.

Would removing the head unit and bose amp cause any issues with the car itself? Like, it won't start anymore or an error will be thrown somewhere that has an adverse effect on the car systems?

Any input would be appreciated.

Mazda told me the "tuning" of the Blose system in in the power amp. You should get a clean output, likely at line level out of the head unit. I have not curved the speakers, yet, but likely they are the normal no quality Blose junk. On what I know already, I'd replace the amp and speakers and see if that doesn't cure the system. The head unit is easy to operate and well integrated, even if the Tom Tom nav is unrealistically fiddly.
