If the issue comes back you could try to snake a thin weed trimmer cord up the drain from below. If that shows up inside the 'box' then you should be good. If the cord shows up elsewhere that would be the point where the disconnect happened.

You need a professional scanner, not just an simple OBD scanner that reads the generic codes common to all vehicles. It reads all the 'modules' (computers) in the vehicle and gives codes for each if any are present. There is likely some manufacturer specific code on one of the modules that will...

Find the fuse that controls the cruise control and check it. If it's good then you need a full scan of the vehicle with a decent scan tool, without that your grasping at straws.
