While sitting in the car, have a friend douse the roof at various angles with a hose for several minutes. Look closely at all sealing surfaces for moisture and watch for drips.
There are so many variables when attempting to find a leak as it could be coming from anywhere.
Heres another vote for replacing the RMS. When it starts leaking, you'll regret not having done it when you had the chance. The $8 part plus 15 minutes of time is well worth it.

One has to love the BP-Z3 engine. I have one transplanted one into my '90 Miata. The NB Miata is a ton of fun to drive. Congrats on the purchase. :)
Once you get everything going, replace those spliced hacks with a secure solder connection to avoid future problematic and intermittent connections.
Are you sharing the VR sensor signal with the OE ECU? If so, how did you accomplish this?
The rear bar of that window is bolted in to place. There is a bolt or two at the bottom of the door and another at the top of the door. The bar the sorta clips in to the upper most part of that window support. Only the forward support is welded.
To remove that glass, simply remove those 2...

That's always fun. I swapped my diff twice the past week. The goal was to change from a 4.3 to a 4.1. The first diff had pinion bearing noise, so I had to swap it with yet another. Doh.
The timing needs to be set exactly as below (sorry for the large image):
There should be 19 teeth on the timing belt between the marks on the intake and exhaust cam gears at TDC.
