Damn, that sucks. Nice turbo kit. Word of advice, always check that damned manifold for cracks, I've heard some bad stories about those OBX turbo manifolds. Once everything is bolted up nice, look for a good fabricator that can make you one.
Berto just flash the Ecu to MSP Spec and fine tune for the auto with a SSAFCII, just make a nice safe map and maybe run 6-8 psi... given how crappy our manual transmissions are for abuse, maybe in auto you won't have that problem

I had that problem in some other car I had and it was, the part of the joint that joins the transmission, one of the bearings in the tripod lost it's pins. It would shake violently at 40 or so mph, and it felt worse as it brakes. Check both sides on the joints IN BOTH sides
The timing " pick ups " move when you adjust timing, so you throw off the timing of the crank sensor compared to the cam sensor. Causes a hesitation mostly noticeable @ 2,500 rpms. There were some cam gears made that were basically stock ones modified to only move the outer part so the pick ups...
If it's longer, you can have it cut by an axle specialist. Have seen it done in various swap projects and so far never seen any problems. As long as the shop is good, you'd be ok

It is at 180, the pin face each other for timing... means 180. I have the same setup in my car. adjust your throttle a little after installing them. The over lap does lower your revs a little bit
