I had a brand new 2020 Mazda CX-5 with cylinder deactivation for five years. Changed it for a turbo last November. Never had an issue with the cylinders. As a matter of fact, I had no clue about this feature until I read on this forum. A big "nothing burger".
Try to disconnect the bluetooth first. I am guessing that, since you had the bluetooth setup for CarPlay, it's trying to connect through the bluetooth while plugged in.
I've also experienced issues with my previous car on cold mornings. Driving in manual mode all the time, I've noticed that sometimes the car would not shift to the third gear. I would have to move the stick to the D position and let the car change gears. No issues with my current car though.
