If you were looking to swap the MSP engine into your 1.6L Protege, it would be best to swap the whole driveline as you'd need the transmission, axles, and hubs. Our 1.6L are 4lug and MSPs are 5 lugs.

Have you cleaned out your EGR valve? Not saying that this is the smoking gun you're looking for but I remember my 1.6L running rough when the EGR was dirty.
